Doesn't do the right thing with salient feature layer when alignment is toggled

Description
If you start a new session with alignment switched off, the salient feature layer is calculated from the reference but is then not mapped across to the other files (they don't show it at all).
But if you load some files with alignment switched on and then switch off the alignment setting after the salient feature layer has already been mapped, the salient feature layer remains unchanged - it is still mapped across with the original alignment.
At the very least, these two situations should behave in the same way.
